various updates to enable vagrant test setup without any manual action

1. remove home dir ownership and permissions, since this is dealt with by Vagrant. TODO: add a flag to enforce it only in prod, and disable in testing ?
2. Run composer as the don user, and not root
3. add git-lfs to the list of packages installed
